Analysis of sites of newly integrated DNA in cellular genomes is important to several fields, but methods for analyzing and visualizing these datasets are still under development. Here, we describe tools for data analysis and visualization that take as input integration site data from our INSPIIRED pipeline. Paired-end sequencing allows inference of the numbers of transduced cells as well as the distributions of integration sites in target genomes. We present interactive heatmaps that allow comparison of distributions of integration sites to (...) genomic features and that support numerous user-defined statistical tests. To summarize integration site data from human gene therapy samples, we developed a reproducible report format that catalogs sample population structure, longitudinal dynamics, and integration frequency near cancer-associated genes. We also introduce a novel summary statistic, the UC50, which provides a single number summarizing possible clonal expansion. Using these tools, we characterize ongoing longitudinal characterization of a patient from the first trial to treat severe combined immunodeficiency-X1, showing successful reconstitution for 15 years accompanied by persistence of a cell clone with an integration site near the cancer-associated gene CCND2. Charles Murray describes himself as a libertarian, most notably in his short book, What it Means to be a Libertarian. He might more accurately have described himself as having libertarian tendencies. My reading of Simple Justice is that the views it espouses are far more traditionalist than libertarian. Neither traditionalist state-retribution nor modernist state-leniency is libertarian. Nor does either provide as just or efficient a response to crime as does libertarian restitution, including restitutive retribution. Here, I shall respond directly (...) only to Murray's views, rather than also deal with state-leniency. This is because I accept Murray's thesis, without endorsing his specific arguments for it, that state-leniency is disastrous as a response to crimes against persons and their justly acquired property. The papers collected in this book share a common motivation: All respond to certain kinds of injustice that unfairly and unreasonably prevent the insights and intellectual abilities of vulnerable and stigmatized groups from being given their due recognition. Most people are opposed to injustice in principle, and do not want to have mistaken views about others. But research in the social sciences reveals a disturbing truth: Even people who intend to be fair-minded and unprejudiced are influenced by unconscious biases and (...) stereotypes, as well as social structures and institutions that lead to unjust judgments. We may sincerely want to be epistemically just, but we frequently fail, and simply thinking harder about it will not fix the problem. -/- This volume collects 17 new essays that draw from cutting-edge social science research, to suggest how we can better manage our own unjust reactions, as well as resist patterns of epistemic injustice that we may face. How do attempts to foresee the future actually change it? For thousands of years, humans have called upon foresight to shape their own actions in order to adapt and survive; as Charles Darwin revealed in his theory of natural selection, the capacity to do just that is key to the origin of species. The uses of foresight, however, can also be applied to help us further our understanding across a variety of realms in everything from warfare, journalism and music, (...) to ancient civilizations, space weather and science. Henry Nelson Wieman’s most distinctive philosophical contributions are his identification of creative interchange as the ultimate process in human experience through which people and their institutions are able to create, sustain, improve, and cor­rect their value perspectives and, equally important, his description of creative inter­change in psychological, sociological, histor­ical, religious, and institutional contexts as subject inquiry and the experimental test of consequences. This massive collection, thirty-three orig­inal essays with an appendix and index, rep­resents the first formal attempt to consider fully (...) the interdisciplinary implications of creative interchange. Following an introduc­tion, the book is structured into six sections, beginning with historical studies on the de­velopment of Wieman’s philosophy of creativity. With this information as a base the subsequent five sections treat: _ _his metaphysics and theory of knowledge; _ _his the­ory of value; _ _creative interchange in the context of rhetoric and literary criticism; _ _creative interchange as a guide for social phi­losophy; and creative interchange as re­lated to current philosophic trends. Smart city discourses often invoke the Panopticon, a disciplinary architecture designed by Jeremy Bentham and popularly theorized by Michel Foucault, as a model for understanding the social impact of AI technologies. This framing focuses attention almost exclusively on the negative ramifications of Urban AI, correlating ubiquitous surveillance, centralization, and data consolidation with AI development, and positioning technologies themselves as the driving factor shaping privacy, sociality, equity, access, and autonomy in the city. This paper describes an alternative diagram for Urban AI—the (...) Polyopticon: a distributed, polyvalent, multi-modal network of synthetic intelligences. It posits that fourth industrial revolution technologies change the political, social, and psychodynamic relationships of sentience and witness in the city, shifting the effects of watching and watched beyond the exclusive domain of top-down surveillance and discipline. The Polyopticon poses a more expansive and ambivalent spectrum of possibilities for Urban AI scenarios, one that undermines the totalizing, singular, and cerebral notion of intelligence that so often characterizes Urban AI and smart city critiques. Grounding refers to expressions that establish a connection between the ground and the content evoked by a nominal or finite clause. In this paper we report on two grammatical implementations of nominal grounding in Argentine Sign Language: pointing and placing. For pointing constructions, we also examine distal-proximal pointing and directive force. We introduce the concept of placing, in which a sign is produced at a specific meaningful location in space. Two types of placing are discussed: Placing-for-Creating, in which a new (...) meaningful location is created, and Placing-by-Recruiting, which recruits an existing meaningful location. We suggest that our analysis of pointing and placing provides an account of nominal grounding unified by general cognitive principles as described within the theory of Cognitive Grammar. Pointing is known to occur in all signed languages studied to date. Although previously undocumented, we suggest that placing is also common to many, perhaps all, signed languages. (shrink)

Narrative film can be a useful way of looking at bioethical scenarios. This volume presents a collection of brief, accessible essays written by international experts from medicine, social sciences, and the humanities, all of whom have experience using film in their teaching of medical ethics. Each author looks at a single scene from a popular film in order to illuminate its ethical dimensions.

This volume is chiefly composed of revised versions of essays presented and discussed at the research symposium of the same title held in Delray Beach, Florida, on May 7-9, 1993. The symposium was conducted under the sponsorship of the William F. Dietrich Eminent Scholar Chair in Philosophy at Florida Atlantic University and the Center for Advanced Research in Phenomenology, Inc. Several essays have been added, including the Husserl ineditum and its translation. The intention of the project was to attract even (...) wider appreciation for this posthumous work by Husserl, especially since it has now been first translated into English by Andre Schuwer and Richard Rojcewicz. In manuscript form, the Ideas II was known to Martin Heidegger and Maurice Merleau-Ponty before Sein und Zeit and Phenomenologie de la perception, as well to Edith Stein and Ludwig Landgrebe, of course, who worked on it as Husserl' s assistants. It was published in 1952 as Volume IV of the Husserliana series, and critical studies of that volume were written by Paul Ricoeur and Alfred Schutz. Now that there is an English translation, it is increasingly being taught in the United States along with the Ideas I. (shrink)

Recognition of phenomenological tendencies in several dozen disciplines beyond philosophy raises the question of how phenomenology in general might be defined prior to specification in terms of the agendas of the particular disciplines. After an attempt at an answer to this question, some observations concerning the possible benefits of interdisciplinary encounters, especially for philosophical phenomenology, are offered. The ease with which genotyping technologies generate tremendous amounts of data on research participants has been well chronicled, a feat that continues to become both faster and cheaper to perform. In parallel to these advances come additional ethical considerations and debates, one of which centers on providing individual research results and incidental findings back to research participants taking part in genetic research efforts. In 2006 the Industry Pharmacogenomics Working Group offered some ‘Points-to-Consider’ on this topic within the context of the (...) drug development process from those who are affiliated to pharmaceutical companies. Today many of these points remain applicable to the discussion but will be expanded upon in this updated viewpoint from the I-PWG. The exploratory nature of pharmacogenomic work in the pharmaceutical industry is discussed to provide context for why these results typically are not best suited for return. Operational challenges unique to this industry which cause barriers to returning this information are also explained. (shrink)

Intellectual property law has been interacting with software for over sixty years. Despite this, the law in this area remains confused and uncertain: this is particularly evident in patent law. Focusing on U.S. patent law from the 1960s through to the mid-1970s, this article argues that a key reason for this confusion relates to the particular way that the subject matter was construed. While the early discussions about subject matter eligibility were framed in terms of the question “is software patentable?”, (...) what was really at stake in these debates was the preliminary ontological question: what is software? Building on work that highlights the competing ways that software was construed by different parts of the information technology industry at the time, the article looks at the particular way that the law responded to these competing interpretations and how in so doing it laid the foundation for the confusion that characterizes the area. When engaging with new types of subject matter, patent law has consistently relied on the relevant techno-scientific communities not only to provide the law with a relatively clear understanding of the nature of the subject matter being considered; they have also provided the means to allow the law to describe, demarcate, and identify that new subject matter. The inherently divided nature of the nascent information technology industry meant that this was not possible. As a result, the law was forced to develop its own way of dealing with the would-be subject matter. (shrink)

This paper considers what Günter Figal’s perspective on objectivity and more generally, his hermeneutic phenomenology, may contribute to the traditions of phenomenological psychological research, as well as non-phenomenological approaches to qualitative research. Across qualitative research approaches and methods developed outside of phenomenology over the past 30–40 years, there has been a trend away from notions of consciousness and subjectivity, as well as objectivity. Günter Figal’s hermeneutical phenomenology retrieves these key ideas and recasts them with greater clarity and precision. These ideas, (...) in conjunction with an understanding of the philosophical position of critical realism, suggest renewed possibilities and significant places for both objectivity and subjectivity within both phenomenological and non-phenomenological psychological qualitative research.
